Choose Ninh Binh if you're short on time, watching your budget, or want a flexible day or two of boats, bikes and temples. You can be back in Hanoi by evening. Choose Ha Long if you specifically want to sleep on a boat and wake up among the sea cliffs.
They're in opposite directions from Hanoi, so you don't combine them in one trip, you do them as separate excursions. Many travellers spend a day in Ninh Binh and an overnight on Ha Long, using Hanoi as the hub. A private car with driver makes stitching the two together painless.
